I don't know much around the halo 2 timeline since I've barely played it, but I think its because the brutes were taking over and they preferred the elites?

Actually it was because the kig-yar and elites basically abused them and they were fed up with it. They lost in the end but gain respect form the covenant

Then there planet was glassed and they had no choice but to surrender to save there planet and species I forget how much of the planet was saved but believe it was half

Yeah they were and are (if the covenant still exist kinda don't remember if they just backed off and left or they were torn apart now each race loves by themselves with the exception of the elite rebels) pretty much slaves to a war the prophets fought them blah blah and made them join like they did with the elites under false religion etc

The covenant is pretty gone. Most allied with humans but there are still radicals kinda like terrorists

Idk would have to look into hopefully there's a story behind it and not just they decided to fight us again. Hopefully it's why chief is a traitor.
