What covenant species is the most non-well known? (This might be difficult depending on the novels and games you've played) And bonus: what is their actual species name, and what is their origins?

The engineers seem unknown I don't know much about them though

Yes! The engineers, also know as the huragok, were an artificial species created by the forerunners with special abilities in terms of networking. Ironically, even though they're living forerunner relics, they were enslaved by the covenant, which of course resulted in the events of ODST.
