Well considering the entire format of the show was , Goku meets new villain, New villain is too strong, Goku trains, Goku wins with new ability, repeat, it is pretty much impossible for him to be beaten. Bad anime. Bad writing.

Goku wins. Ik it takes different special things to take out Atheon, Crota, Skolas. Such as Atheon you need to go through the time gates to destroy the oracles to have a chance to seriously hurt Atheon. But Atheon never got hit my a damn Spirit Bomb before. And nova bomb isn't shit compared to spirit bomb. Ok crota can only be killed by his sword or whatever. But goku would need to know how to kill crota but I'm sure he would figure out just like the rest of the guardian's and for skolas. See Atheon. For the rest of the Destiny world, it doesn't need explaining.

He has the Suprerman problem where he is overpowered and over perfect. The reason he's always going to win is because he was written as overpowered and basically flawless from a combat perspective. The reason Guardians would lose is because while they are strong, they were written as able to be killed. It's not because their weapons or their armour sucks, it's because mechanically they need to be weak because they're part of a video game. TL;DR: The question is irrelevant because the two subjects are incomparable.
