Does no one understand that he could just disintegrate Goku and then if he felt like it he could turn his head to Styrofoam, his legs into cardboard and give his body a couple of million cancers.

Maybe people misunderstand Dr Manhattan s power. Maybe goku is to OP for Dr Manhattan to manipulate his matter. Who knows. We could only truely find out if their paths ever crossed.
