How come covenant go through all the trouble of attacking a planet, killing most of its inhabitants just to glass it afterwards?

In most instances, ground operations on human worlds were conducted out of military necessity, or for religious purposes so the planet can be ultimately glassed.
-
It ensures that the enemy won't be able to just come back and retake the planet later. Glassing eradicates any habitable zones, making recolonization borderline impossible.

No I mean they attack it and destroy towns and cities then just throw all away and glass it Why not just glass it first and save risking soldiers??

It's an honor thing. Covenant fleets were primarily led by Sangheili, who have a very strict honor code. Killing your opponent without giving them a chance to retaliate goes completely against that code. Also, ground combat was required for the retrieval of Forerunner artifacts and elimination of ground assets that could pose a threat to the fleet.

They typically only did this if there was something on the planet they were after, like Foreruner ruins, but sometimes they did this because the more honorable Sangheili commanders felt merely glassing the planet without engaging in battle was dishonorable.
