No, the recent GameInformer article on Halo 5 states a simple plot. Chief going MIA set him up as a Martyr and a reason to reboot the Spartan program (Spartan IV). Him coming back ruins everything and ONI wants to get rid of Spartan II
As far as the ending of Hunt the Truth, you are correct. The public believes Chief is cleared.
