No, that questline finishes with a choice. You can either: A.) Try to kill Batman, and fail and get sent to GCPD or B.) Betray the Order of St. Dumas and become an ally of Batman.
If you choose B, Azrael leaves Gotham to destroy the Order of St. Dumas. If you choose A, Batman locks Azrael away in a GCPD cell.
