Genetic modification, drug serums, titanium skeletons, etc. Then they have a thousand pound suit on them and they can still jump high enough to land on a basketball hoop. Master chief survived falling from orbit in his suit, he's pretty tough. Now in a gunfight, yes deadpool would probably win if they both had the same weapons. If it was down to the weapons they use in there respective universes chief would win because he has promethean guns that literally digitize they target.
