Well if you read any Deadpool comics you will know that he once reformed from being split into a thousand pieces, but sure, some stones would do the trick :')

Let me add some reality to the fantasy here, your identity and memories come from a lifetime of your brain recording input. Even if you had the power to heal a scramble brain it would missing all the recorded data and the neural pathways would be gone. You would have the brain of an infant. Now add rocks to that and you have Hodor's less intelligent cousin.

No let's not add reality because comics are fantasy. They are a fantasy world and thus go by fantasy rules. Therefore he can fully heal and would win easily. Game over.

Ok say he has a full copy of his brain in every cell of his body. Brain still reforms around rocks and he is still a drooling fool.

He has ripped is own head part to get a bullet that was in his brain out, because it itched. He also has super strength so good luck with that rope.

No like I said before the body heals like the body should. Any alien aspects would be removed prior to healing.

I get he can heal but as long as the rocks stay in place we are good to go.

Well there could also be the fact that he is a ridiculously good mercenary and an elite sharpshooter and with all kinds of weapons he has mastered to super human levels... that + indestructability = game over.

Iceman can freeze his ass solid and then store him in a deep freezer in his garage. I can give you dozens of these. You do not have to kill him to beat him. Leech can suppress his powers and Deadpools cancer would eat him alive at which point you can put him in a block of concrete and deposit him in the ocean. Spiderman and incapacitate him quite easily and put him in a block of concrete and deposit him in the ocean. Hulk smash an so on and so on ...

But all of those examples you gave are based on those characters getting the upper hand over deadpool? Because he's going to stand there and be frozen or hulk smashed? He's an expert of all forms of combat for a reason...

Iceman can freeze him easy and does not have to be close. He can freeze the moisture in the air if he wants to. Leech would need to be close which shouldn't be a problem unless Deadpool knew he was there. (I'll give you this one) Deadpool is not faster or stronger than Spiderman by any stretch of the imagination. This one is not even debatable. Spiderman wins every time and twice on Sunday. Hulk can bring a building down on him or crack the ground he is standing on. Hulk can also take getting cut with the blades in order to get close. Hulks massive strength gives him more than enough speed to close the gap.Not to mention ground smash and thunder clap for those ranged attacks. Sounds to me that you are of a singular mind that Deadpool is the be all end all and no amount of common (comic) sense will dissuade you from your fanboy love of Deadpool.

No, no not at all. I am not even Deadpool's biggest fan, but there is no denying he is a powerhouse. And in the Axis storyline his strength does match up to Spiderman and also at one point he obtains and uses the Infinity Gauntlet. So there is no denying he is a mean mutherfùcker. I personally prefer Black Panther and Moon Knight :)
