He removes the brain chip that forces you to take commands and not chicken out. (star wars clone wars season 6) He then goes MIA when order 66 is given. Rex knows it's wrong so he leaves (MIA) with two other clones who got their chips out. The rest of the clones couldn't reject order 66 due to the brain chips placed inside them at early age.
