Chief isn't.
Johnson isn't either, he's just resistant to Flood infection due to his Boren's Syndrome.
He survived the destruction of Alpha Halo by escaping on a Pelican with a small group of soldiers.

Latest official word from Frankie was a few days ago, and it's his Boren's Syndrome that makes him resistant. Now, the question to ask is if Boren's Syndrome is brought on by the ORION augmentations.
