I under what you are saying, when anyone mention the year one story we are all just like What story? There has always been a story but with Vanilla and the 2 DLC they did a very poor job at expressing the story which is one of the game informer vids I recall a dev admitted this, which is why it seems there was no story and that it very fuzzy. I believe they are re-working the year one story missions to help explain more of what the story is and blend it into the story mission that come with TTK.
