I have 200 vanguard and crucible marks on 3 characters. So 400 total marks on each character. Should I use them up now, due to being a 200 cap on legendary marks

Noooo every 50 marks you will get a rep thingy aperently ( see weekly update 20/8/15 )

No, save them. The 1000 excess marks will convert to 20 commendations you can trade in to vendors for reputation. See the weekly update.
