The Vex Axis Overmind at the heart of Mercury. After killing it, it should lead to a sparrow run to the surface before the planet shatters from the explosion.
The Cabal Supreme Commander and/or Champion that comes to challenge Oryx, but we kill him before he gets to our system, so he challenges us.
Fallen Archon and Kell from the House of Kings. They've were watching Skolas on Venus and steal the technology Skolas obtained from the Vault.

That's Halo… race to the ship before the ring blows. But yes. The Vex and the Stranger will be the main story line, I think. I do think a greater Cabal enemy is going to play a role now that we're actively thwarting something they're trying to do on the dreadnaught. I think the Fallen may become allies or loose allies at some point once the traveller has recovered sufficiently and accepts some of them back to fight off an even greater Hive god.

Halo isn't the first nor the only game with "thing then race to thing" metroid prime... really all metroid games do it.

This is Bungie. That's why Halo was relevant. I know it's a common thing. I thought it was out of place in a FPS then, but it does seem somewhat more appropriate to this game.
