According to what I've been reading on the forums, the release of TTK only wiped unfinished bounties, but for unfinished ciphers, it auto-completes it. So I think you just have to load up and go to Variks to get your exotic. But from now on, those exotics are going to drop from the Queen's chest as well. So I don't think you have to redo it.
