Fair warning: may or may not reference full metal alchemist a bunch in this. I'll try not to.
So as we all know, power is the key to everything that we do in destiny. We use this strange form of power called "light" and the, more darker enemies, use a form called "darkness".
To state it bluntly I believe we are in a world that uses alchemy for doing all this insanity, the darkness uses it too. Here's why.
So the first very obvious thing that popped out to me was the strange markings on our sub-classes. Notice those random collection of lines? On the blessing of the speaker, it too has this strange arrangement of lines. But what I want to direct your attention to is the picture above. Once again a familiar shape with that same setup. I will admit these are hard to see but this is the best picture I could find. ANYWAY.
I believe that these are actually forms of transmutations circles (TMC for short), an important piece to preforming alchemy. So now I'm going to explain some examples of where this would be used. To begin we'll start with the vault of glass, that's right, the machines are using something that seems vaguely magic against us.
Notice why is it that the vex randomly sacrifice themselves, they are after all machines that presumably have no religious preference so then why are they "sacrificing" themselves. Well, by the law of equivalent exchange something of equal value must be given in order to obtain something in return, so they are sacrificing themselves to built up energy for a transmutation of some sort. problem is that I don't fully understand what the confluxes do so my best guess is that they are a way of getting materials for the transmutation without the materials being at the site of the circle. Want to know why we only get expunged by the Templar if we let too many sacrifice? it's because they are building up the energy to do so and by killing them before they reach the confluxes we stop it from obtaining energy. Then how do the oracles do it without any sacrifices? Those outside confluxes. If they really need it they can use the energy made from the confluxes outside to spew out oracles and have them act as a weaker form of expunging effort, the probably do the same with the gorgons. when that doesn't work the Templar is forced to manually deal with us. To add on with the vex, how is it that they could turn a world into a machine in days? Another thing, How is it that the materials they use look exactly the same? Alchemy, they use it to literally bring forth every element they need (to make computers, lifts, basic structure blocks and such) From the mantle of a planet. This would also explain why every structure looks like it's made from the same substance, even when they are on two different worlds. In order to pull that off however they would need something with the capacity to pull off such a large transmutation. A nexus mind, a mind specifically made to pull off the transmutation of planets.
I could explain how the hive use it but it's about the same. They use the black puddles to shroud the circles and summons things from that weird black ooz. If you notice the touch of malice happens to have a Icosahedron at it's core which could be like a 3D TMC that exchanges your health for ammo. (might use the Iron in your blood and something else from the exos).
I don't think the cabal or fallen, use alchemy. Now about us, we too use alchemy but I suspect we have a stronger card playing for us, the traveler. I thought maybe it could have been glimmer but I lacked sufficient data on it's composition (using big words to make me sound smart). So I think the traveler may be the cause, not just because it seems to be the source but because I think it may be some form of philosopher stone. (something that can break the law of equivalent exchange, kinda.) The philosopher stone is said to be made from large human sacrifices, who's to say the extinction of other races could have the same effect? It used the energy created from the races that it built up then abandoned so many times before and harvested their souls, now we are using that energy to use our super, melees, grenades, anything related to light. It would also explain why when we kill something we get slightly more super energy. Then when we expend the energy, we are still turning those we kill with our super in to energy, which is turned into orbs of light, energy that we can't accept for our selves but the energy still has to go somewhere so it becomes an orb. I can only assume the transmutation circle is inside our ghosts seeing as how that is the only thing that separates us from common people or the ghosts may be similar to the vex confluxes. Each class uses a different circle and from that, makes different things happen.

If you notice while you're firing it the field gets weaker until it breaks. Then it lashes out at you. As you hurt others, so will you be hurt. That's part of the Sword Logic. The gun acts like a sword, binding the wielder to the victim. The gun is also Orxy's plan to become immortal. [spoiler]cheeky bastard, using us to get him to his final shape[/spoiler]
