He is talking about how he went dormant to fight another day, IT is the darkness and the gardener is the Traveller. He is saying the gardener didn't shrug and make herself alone, that she didn't hide or run away. You can continue to believe what you would like but Bungie has confirmed with this article that my interpretation of this is the correct one.
