I have not seen a non level 50 in crucible so I can't comment how that works in practice, but it "should not" have any sort of affect that you are experiencing. If it does it's a bug. Or possibly something to do with armor stats you can get with the new forsaken mods/masterworks but it's highly unlikely. EDIT. go test in private matches with friends.
