The Xbox360/PS3 characters were split from the Xbox One/PS4 characters. You actually had to make sure they got imported on the newer gen at the time in order for those characters to show up in Destiny 2 because the save data for each gen was separate and didn't sync. Deleting characters on the Xbox 360 version of Destiny shouldn't remove the characters from the Xbox One version of Destiny.
