I doubt there will be a D3 unless it's sold to another studio. I do believe that after Final Shape is released Destiny gets a skeleton crew and everyone else goes to Marathon and other projects.

I have no doubt there will be a skeleton crew for D2 for a time. But I also don't think Sony is daft enough to toss away a storied IP like Destiny once they most likely assume full control over Bungie. This may just be another weird design choice in a long line of design choices for the game. But with the recent shakeup to Marathon announced, it just seems like history is covertly repeating itself.

If Bungie is smart then if there is a D3 they should make it as a prequel. That way no one can really complain about all their stuff being gone again.
