Just to make sure - your Steam had its own progression and you linked it to your Bungie account that had cross-save enabled, so now your Steam progression is dormant and you're accessing your Xbox characters etc? if so, that's intentional. Cross-save is all or nothing. If the reason you can't deactivate cross-save is because you purchased Silver in the past 90 days then you need to wait that cooldown out. If the above is correct then one thing to note, after the 90 days is up and cross-save is disabled - you cannot unlink the Steam from your Bungie profile. So if you want to maintain Steam progression and Xbox progression separately, you will have to play without enabling cross-save. Once cross-save is disabled though - your Steam/PSN etc are going to have issues with the /join and /invite commands being used to join and invite you though.
