I have a feeling that everything will effect your characters stats for the more co-op interactions but if there is a more Halo-esque PvP style Bungie will probably give different options for a more uniform style and a custom one. Because while obviously there are many who will want very carefully balanced PvP there will also be many who want to go fight others with their own equipment gathered through their own hard work.
