OK, I think we need to define persecution. Too many people in the theist/atheist debates think it means something it does not.
Most times either side is voicing an opinion of the other. Is having and/or voicing that opinion persecution?

Persecution is when people are mistreated for their beliefs.

Ive never said that theists persecute atheists. Try reading the response before making stupid claims. Persecution is not disrespecting someones beliefs genius. This is the thing charlie was talking about. Go look up the definitions, think some, and come back.

"So religious groups, mistreating people who don't have the same beliefs as them" By saying that, you're suggesting that theists persecute those who don't share the same beliefs as them. This would indeed include atheists. Also, not agreeing /= persecution, but showing disrespect (lack of respect, esteem, or courteous regard, or contempt and/or rudeness) IS persecution. Because by not respecting someone, showing rudeness or hate to someone you wouldn't normally give to, just because they believe something you don't, you are mistreating their natural rights. Anyway, I'm done here. The Flood does not need another religious flamewar.
