FFVIII. To this day people still argue over what exactly the ending meant. As for me I think I've come to a conclusion... that it was a damn fine ending to a damn fine game that not enough people got to appreciate. The game helped shape me into who I am today and I still motivate myself to the game's soundtrack. There's a track for every emotion.
How many games can you pick off of a list that had an emotional impact on you and helped you mature into an adult? Not many.
I can't really think of anything. I just watched End of Watch and I thought the ending was great. Left me with a good feeling even though the overall tone was sad.

Arkham City's ending was awesome, it shows how much willpower Batman really has and that part [spoiler]where he's walking out somberly with the Joker in his arms and then just walks off was brilliantly made[/spoiler]
