in this film, humanity leaves earth in a fleet of starships led by a flagship called the axiom. but when we see the axiom, it's all by itself and eventually enters hyperspace by itself. so my query is where was the rest of the fucking human species.

I've seen it a hundred times. They clearly say that there are other ships. They even show some. But yes they probably only took all the rich people.
