We find out later this month, next Escalation issue is about Thorne returning to New Phoenix after quarantine is lifted 8 months after Halo 4's campaign and trying to find out what happened to the Master Chief.

I presume it's unknown what happens to him in the 6 month gap between Halo 4's end and Spartan Ops as well then?

The vast majority of it, yes. We'll be finding out about what he's up to for the three days immediately after Halo 4 ends.
