Do shaders change all the colors of your clothes? Is there any type of armor that cannot be affected by shaders (holographic armor etc.)
Shaders have numbers. A Shader 1 will shade items with a corresponding 1. To check the number you look in the upgrade menu, generally rarer stuff have higher numbers. Certain things are unshadeable, like class items and extremely exotic gear.
Can we explore the Last city, or anything other than the tower?
Everything points to no. I do think a few of those doors will open, especially the one across from the Speaker.
Will Old Chicago or any other explorable urban areas be in DLC or updates?
Those were concepts art. There will be 4 Destiny games, they need room to grow. Now that they don't have to make everything from practically scratch there will be more content in Destiny 2.
Lastly, Will there be more customization options in the final game? (Hairstyles, Beards, Facial Features) Or atleast a place where you can edit what your guardian looks like? (Barber, Facial reconstruction etc.)
I have no knowledge, but someone said they say something (that wasn't an option in the beta) in the trailer where it displays multiple faces. I do not think you can edit it after the character creation, which makes your character more unique. None of the options look inherently ugly, so decisions aren't extremely important

when it comes to shaders I think he meant like the gray and red of a gwalior armor on titan with a yellow center shader- which way would that affect the armor?

Depends on the shader. Alpha's achievable New Monarchy Shader turned absolutelty everything white or red.
