I think the cloning facilities got destroyed.

Why did they get decommissioned/destroyed by the empire? (Play Star Wars battlefront 2)

They still cloned, but in small batches and without the knowledge about cloning most Of them died very quickly and they switched to recruiting.

I don't know I'm just guessing maybe without jango fett they didn't have a template for new troops?
