I've been seeing a few of these posts pop up regarding the changes to material exchange, and it most definitely feels like we have a few people essentially coming out of the woodwork on the issue.
I love the new material exchange, it's saved me tons of time and I've already used it a half dozen times. I used material exchange, in its previous state, once. Giving fifty materials for what I believe was 5 marks was a horrible exchange, considering the amount of time it took to get 50 mats was significantly more than it took to get 5 marks. It never once occurred to me that for some players this would be their only method for earning those marks, considering how incredibly inefficient and time consuming it would be. These players should not be forced to play the PvP if they really don't want to. That being said, they also shouldn't be barred from obtaining faction gear, especially considering that the factions only involvement in the game is providing patrol missions, a strictly PvE element.
So in short, I like the new material exchange, but faction vendors should accept both types of marks since they have no involvement in the PvP side but do play a very minor role in PvE.
The crucible vendors should only accept crucible marks, vanguard vendors should only accept vanguard marks, but there's absolutely no reason for the others to be picky.
