1. Having ex Bungie employees does not mean Bungie and 343 are sister companies. Harold Ryan (head of Bungie) used to work for Microsoft and Frank O'Connor (from 343) used to work for Bungie. But that's completely beside the point. People leave one company and work for another all the time.
2. Here's a history lesson. Bungie were around a LONG time before Microsoft. Microsoft bought Bungie to get them out of financial trouble after a game they made had big problems. When they bought Bungie, they also gained 100% ownership of the Halo brand which Bungie was developing for the MAC. Eventually, Bungie were able to buy themselves back off Microsoft (after Halo 3 was released) and gain their independence once again. But they didn't get the Halo brand back because that still belonged to Microsoft.
SO
Without Bungie as an internal studio, Microsoft established (re: paid for and ran) 343 to continue making Halo games while Bungie rode off into the sunset to make their own brand (Destiny). At that point, Bungie and Microsoft were completely separate. Obviously, some people still wanted to work on Halo so they left Bungie to work for Microsoft.
Bungie and Microsoft are not affiliated in any way. Bungie runs itself and doesn't answer to Microsoft. They pay their own bills. 343 on the other hand is run entirely by Microsoft, the employees are paid by Microsoft. 343 is an internal studio that belongs to Microsoft.
