Halsey didn't technically know about the Spartan III's until after she and Jun got back to CASTLE Base and she erased Araqiel from existence and accessed Ackerson's files, right? So is this saying that she just trusted these random Spartans in MJOLNIR armor with Cortana?

If you want to put it so bluntly, yes. However, it is key to note that she has been watching NOBLE Team throughout the game.We see this in her journal to an extent.
