Figured this would be interesting to see, since there's a few Metal Gear fans here. This is only counting the main series.
My personal least favourite (not counting the MSX games since I never finished them) is MGS4. It's not bad, but I have a few significant problems with both the story and the gameplay. I also prefer most of the other games in other areas, like the music.

I played through the original Metal Gear for the first time a couple days ago and it did NOT live up to the standards of the franchise. A TON of mindless backtracking, a TON of randomly punching walls to try to find hidden but required stuff, boring boss battles, almost no story to speak of... I know it was Mr. Kojima's first shot at a Metal Gear game, but jeez.

Although I've only played MGS2, 3, PW and 4; I'd probably have to go with Peace Walker. It's not a bad game, and it definitely gets more enjoyable the longer you play, but out of all of them, it can't really compare.

Portable Ops for two reasons. First, the PSP single analog stick made for clunky controls. Second, the whole recruiting army game structure was pretty boring.

Never played Portable Ops, so MGS4. Glimpses of brilliance trapped in a pile of shit. "Kojima-san, here's a quick cutscene introducing the player to the guy you can buy weapons and stuff from." "MAKE IT TWO HOURS LONGER."

as bad as mgs2 was, i gotta go with mgs4.

Least favorite? That's tough. Probably the original Metal Gear or Portable Ops.
